What you can do to find out if it is a nightly thing... start firefox with a -P parameter... and create a new profile...
install googlebar into that new profile... and then adjust the settings in question... and see if they are being saved.
Corrupted profiles are annoying. But then again, did you remove your old installation of Firefox before installing the nightly? Standard Mozilla stuff... remove it then reinstall new ones... right on the readme pages for Firefox and Mozilla. The other thing is you must also have "Preserve History Across Browser Sessions" checked in the same options panel... but I'm sure that is the case for you because you would not be saving any searches if it were not. I will get a recent nightly and see, tonight.

If I use a search term button on a page that does not have the word on it... I just get a message box saying it was not found....
What symptom are you getting?
